We hatched a batch of chicks about 6 weeks ago.
We kept 2
400

The one sneezes constantly and its eyes seem puffy.
I have not heard the other sneeze but it's been exposed I guess since they live together.
The sneezing one eats and drinks well but seems to breathe heavy.
I have added probiotics to their water but it did not help.
We have never had any respiratory issues in our flock and most certainly don't want any introduced.
What could be wrong with it?

Sneezing with puffy eyes sounds like it could have MG (CRD or mycoplasma.) It can be passed from a carrier bird, or through a hatching egg to chicks. Treatments include Tylan, oxytetracycline, and Gallimycin, but exposed birds can remain carriers. I would recommend getting it tested. Here is a good link about respiratory diseases:

What are the odds though? We have hatched tons of chicks this year and this has been the only one to sneeze.
We did have to help it hatch and I did have to bathe all the "crust" off. Is it possible I just gave it a cold?
We really don't have much to spend on it

We have a baby due any day now.

Was the egg from your own birds? Or did you buy hatching eggs?

If it is from your own birds then even if it is mycoplasma obviously your flock already has it and it just hasn't been a problem before. I bought a couple of birds from a local breeder that told me some of her birds had tested positive for it, the bird I got from her did show respiratory symptoms off and on but none of my others have shown symptoms including the 6 chicks raised with the flock this year.
