I've always chosen the largest, most beautiful eggs to put in the incubator, and I usually get a variety of medium to large sized chickens when they're grown. But I'm wondering if smaller eggs will produce the same result if the rooster is large, or if I'll only get small and medium sized birds. Any thoughts??

They will produce small chicks, but those chickens will grow based on the stock they were derived from. Think about the little 5' 4" 87 pound lady that has a 6' 3" 280 pound son. It is based on genetics not the size of the egg.
