I've been having the same problem. Those stinkin things steal my hatching eggs! The war is on. Thankfully my son and husband are both really good shots with the BB gun. But it's a daily battle. So frustrating!

Raising boxes will not help because squirrels climb. Sounds like the squirrels are nesting under the coop, raising the coop will cause them to move their nest elsewhere that's safer
