Storms?

If you post a photo of your set up, it helps. As you see in the photo of my run there is a tarp on the back, mostly for shade. I also have a tarp on top, shade and rain shelter. Rain comes in the sides, and they play in it sometimes. But, they can run into the dog kennels or fly up to the roost above to stay dry. You do not want young birds to get too chilled by rain that they do not come in from -- and stay dry. We have summer monsoon rain that is a relief from the heat, I assume your thunderstorms to be similar. If you put your location in your profile, we can give you better advice. I hope your chicks are doing well!
 
They have, but I go in and lock the door anyway. The run has hardware cloth over it but no roof.
That's good.
It's good to have some kind of weather(rain/wind) shelter in run.
They are not always smart enough to go into coop....
...especially if they are young(age?) and new to coop/run.
