Nice job! We are currently building a new turkey coop and will definitely use the vinyl.

Personaly, I too would pick up some hardware cloth and enclose the base of the coop and open it to the run. My girls love the area I made for them, under there. With the run built with out shade, this will give them somewhere to get out of the sun. Also, a 2x4 installed maybe a few inches off the ground right where you have the one now will give them a roost. My girls love to sit on the 2x6 I have between the run and the space under the coop.
