I have a mum isolated with her three week old aracuna chick. They both seem keen on getting in with the other girls; should I put them in the main run? BTW There is no rooster.

Go ahead, keep an eye on the little one. Every flock has a different dynamic.

My broody hatches her chicks in with the others and baby doesn't even get looked at before momma goes for the offenders face.
 
anywhere between 3-5 weeks.

5 weeks is a good time, mother hen is starting to loose the protectiveness by then. al least thats what I've found.

Even though the chicks and other hens might be OK, the mother can be a bit protective.

5 weeks was good two times for my flock.
