To clean or not to clean??

My problem is that yesterday my broody's eggs hatched . Now she was sitting on 9 eggs have seen only 3 chicks to this stage .My concern is that there are some embryo's in the nest looking at it and by the smell . She is very protective I would like to move her and clean the nest box and put in fresh sawdust. Do I wait until she gets off the nest or what do I do any help appreciated.

put a cloths pen on your nose and wait one more day. she will take the babies off for food then and u can candle the eggs real quick, if there is still more babies not hatched u can put the eggs in an incubator or better yet take the hatched babies away and she will go back to nest. if no embryos left, scrub away.

Thanks for that,am hoping that there are more than 3 chickies. Was worried about infection .
