So we currently have three Muscovy duckhens and two drakes. This has gone well for the most part, and we have had them for an entire year now.
Right now two of the hens are sitting. There’s only the one left for the boys, and my boys are starting to fight more often. One of them is missing a quarter of his right-side wing feathers right now.
Any suggestions? Do we need to let one of my boys go? It’s not an option to get anymore ladies, as we are about to have an entire flock soon. Any ways to humanely separate them?

Bonus question: Will their lost feathers ever grow back?

The feathers will grow back once molting.
The drake to hen ratio is off - at least you should have 1 drake to 3 females.
If you want to keep the drakes, you will want to keep females from the hatchlings. In your case 4 or more females per drake would be wise as to prevent over mating and disagreements between the males.
So, it depends on your goals as to what you decide. However, the new hatchlings won't be ready for mating for awhile and drakes can kill ducklings, so you will need to think about that too.
