Unexpected chicks

i discovered my hen who disappeared from the face of the earth came back with chicks. We found the next and there were 2 chicks covered in flies and a few eggs. I brought fly covered chicks in and put them under brooder. One didn't make it. I brought the eggs in since they were cold to the touch and one egg was already hatching. I rotated eggs throughout the day and before bed under the brooder lamp. The one in the egg hatched. Next Night when we put chickens up I went to collect eggs and there was a hen sitting on eggs in the nesting box. She has been doing this off and on. So I marked the eggs and put them under the broody hen.
Last night We got one chick back with the momma but the other chick refuses and runs away from the hen. My questions are
1. What is your thought on me putting the eggs with hen? Will they hatch?
2. How can I encourage the chick to reunite with the momma? ( the chick misses the other chick since it was chirping almost all night)

If you have a small enclosure that would be suitable for the hen and chicks to stay in for a few days then I would put the hen and chicks in the small enclosure so that the chick could get used to it’s mama and reunite with its sibling. It may also help with the chick being alarmed around the hen.
 
You're putting the eggs under the hen that already has hatched chicks? I wouldn't suggest it. She needs to take those hatched chicks out for food and water and teach them how to be chickens. If she's on the nest, she's not taking proper care of her chicks. If she's taking care of her chicks as she should be, she's not properly incubating the eggs.
I'd try putting that chick under the hen at night. Maybe it will settle in better.
