unusual design problem

I'm building a coop with an unusual design. I have an alcove on the back of my house that I'm using for the run (temporarily) it's about 8 x 10 and I only had to frame in 1 wall. The coop is 4 x 4 and the front wall is the high side, so the nest box is on the opposite side from the run, and the clean out is in the front. However, I'm now ready to put the roof on, and the overhang of the alcove is in the way of the high corner of the roof by about 1 1/2-2 ft. It's more going to be a problem for the rafter than the roof itself. Any suggestions?

If it's a problem for the rafter, it's a problem for the roof.

Thanks, that's ok. I decided to just move the coop over 14 inches out from under the alcove overhang, and make a chunnel over the ramp into the run.My new learning dilemma is notching the rafters.
 
You're talking in the chicken coop/run, right? If you ever notch your own house rafters, make sure you know what you're doing in terms of structural issues.
