We have a design flaw in the coop we just built

Yes, raise the roosts higher than the nest boxes. My hens fight to get to the highest spot. I have still had one nest box sleeper. It's because she gets pecked at sometimes up on the highest roost, so I gave her another roosting bar a bit lower down and she uses that. But first I had to block the nest box with a piece of plywood an hour or two before dusk, and then removed it after the hens have roosted. A few days of this got her into the groove.
 
We lowered the nests and raised the roost...there was still a little poop in the box so I assume one of the pullets liked roosting there. My husband made the nest box removable so I've just taken it out and will put it in after a few weeks had passed. Hopefully that solves the problem.
