Whole flock has Sour Crop- Need Advice!!!

So my entire flock has sour crop- Luckily I only have four hens (One fat and dominant Barred Rock, One wimpy special needs Barred Rock, one 18 week old Crested Polish, and one sweet Easter Egger) and a bantam Mille De Fluer rooster.
They free range all day in my small-ish back yard, and got into some bad fruit in the compost. The evidence was all around the bin.
Yesterday their crops were watery by mid day, so I pulled them all inside and gave the big girls 3ccs and the two bantams 1.5 cc of Apple Cider Vinegar- and since then they've only had water with ACV in it.
I'm going to slowly allow them to have Keifer later this afternoon and tomorrow egg and yogurt.
My question is do I need to isolate them individually? I know they they will hide their sickness from each other, and I want them to chill out and just be sick, but I don't want to stress them out even more by making them be alone.
Plus I have a pretty aggressive hen, and they all pick on the Special needs girl pretty heavily, which is why I have two coops for five birds!
I don't have a run, so they've got to be in one of the two coops or inside in large rubbermaid tubs with a screen over it. That's how they were yesterday and this morning, and I've got everyone out of the tubs at least for now (man that little rooster is mad!)

I cleaned out the coops this morning and put in all new shavings for my two girls that are laying, but will they eat the shavings out of desperation? They're in there now so they will lay in their boxes.

Also- any advice on how and when to re-incorporate the grains will be much appreciated-- I've read anywhere from 4 days to 3 weeks! It's so confusing!!
