ok, It's 35 degrees here, and I've got the windows open in the coop. I've been having problems with ventilation... amonia smell and all. will the chickens be ok?

35 degrees! That is like day in Florida for my chickens. They love it when it is dry and frozen, and run around happily in the single digits! I'm sure they will like the improved ventilation. As long as you are not going below zero outside, I would not worry too much. Keep an eye on them and see what they think about it.
