Unless you have the right set up, breaching the shell is often a death sentence for the chicks. I've broken into shells for research many a time, but I had the proper set ups to do so... and had literally hundreds of eggs for the purpose...
Chicks can be colored before or after.... but if you want most your birds to hatch, best do it after if you do it at all. Food coloring in a squirt bottle over light colored babies should do the trick.
