Lets say I have 10 eggs and at 5 days I conclude that 2 are not fertile and get thrown out. So that leaves me with 8 fertile eggs, and if these all hatch would I have a 100% hatch rate or a 80%? Just seeing how people figure their rates...

I wouldn't worry about it. As long as your not forcing her with 24/7 light I don't see any real risk. The extra strain of laying is very small if any, providing there healthy and have good nutrition
My egg size and shape varies from day to day so I think it would be hard to match the eggs up. If its that important to you than I would separate all the birds into cages to see who's laying.
