I've put the new roll out nest box in place & slapped up two doors before it got dark out.

I noticed there is a 1/4" gap on the exterior between where the doors and the hinges are located. What do I do about that? Is it necessary to put a weather stripping there?

Also what's is the best way to keep water off the top? I plan to put metal roofing on the coop to replace my current asphalt and plastic roof. I thought I could build a slanted framework and attach a piece of metal roofing over the exterior of the nest box.

Not sure why you made your box top flat instead of sloped to drain rainwater. You could simply add a top board that overhangs 6 inches or so at the front. Prop the back of the board up 3 or 4 inches for a slope. The front may need a slight lift as well so that the doors do not hit the top board when opening. I made my lid with a lip around the edges as well as a foam strip to ensure that the boxes do not get frigid drafts in the Winter.

My roof top is still flat and I'm letting it stay that way for now. I've caulked and painted it. When it cools off this fall I'll think about it again. I built it flat because that was the way the plans for the rollout nest boxes had it. Originally I was going to put it inside the coop, but decided it would be better to cantilever it out the side.

I would just make a small awning with a piece of Ondura or a board painted to match your coop. Would keep any water from pooling on the top of the box. Weather stripping on the sides of the doors between the hinges would help too from rain blowing in from the side. Just make sure the chicks cant get to it to peck at it.
