I mark every egg that is 'potentially for hatching' with a black Sharpie Permanent Marker (not so excessively, usually just a letter and the day laid).
Eggs I set here under hens are marked on quite a bit (I was accused of decorating them to like like a football). I like to be able to tell at a glance if there are any 'strange eggs' in a nest.
