If you are planning to use sheet goods (plywood or OSB) for the walls and floor, I would increase the size to 4" x 8". This would reduce the amount of waste and give you more room for just a little more money.

I built roll out boxes with the eggs rolling to the back of the box which is accessible from the entrance/storage area of the coop. The eggs end up in a closed in box with a door for egg collection and light bulbs to keep them from freezing. The light bulbs are on a timer that shuts them off...
OP.....no, the nipples don't freeze. The plunger inside the nipple is made of stainless steel, so the warmth from the water transfers through the nipple.

My setup is similar to Jmagill. I use a bucket heater in a 5 gallon bucket with 3 nipples. The heater has a built in thermostat so it only comes on when the water is about 35 degrees...

Mine do fine in roll out boxes with mats that I got from Cutler Supply. It's similar to astro turf, but has holes that make it easy to rinse off. They are available from various poultry suppliers.
If you're planning on moving your coop around or opening it up much, I would not use solid core doors. Hollow core doors are much lighter and will provide all the structural strength you need. Damaged doors can usually be found at home centers quite reasonably.
