Should I separate the little silkie chicks from the big lumbering (comparatively speaking ) brahma ones hatching together? For that, the egg carton wall sounds like it might work...

Meh, only if you want to. I've hatched seramas/quail and turkeys together and never had one trampled lol

I've actually hatched Silkies and Light Brahmas together! No issues and it's VERY easy to tell them apart. lol

Quick question... Separating breeds that will look alike at hatch... Ideas? I remember someone using a mesh bag, but I'm a little fuzzy on the details. (I'm using a Hovabator Genesis with only the one hatching area )

I have used plastic tomato clam shell containers. You can get about 5 in each container
