They will be fine. If you separate again it just takes longer to become an integrated flock. Pecking order is the norm, the most aggressive is at the top of pecking order and most pecked at the bottom or it's a slow learner. If they have space to move away and it's not so intense there are wounds all is well. They will be 10 X better tomorrow and a full flock by weeks end.

Would it be good to keep them all together the rest of the day or split them up again
Unless blood is being drawn, I would leave them together. Removing and reintroducing only lengthens the integration period.
