So if I can't get them all in standing up, should I attach the two boxes together, or make a whole new incubator?

I notice it looks like your fan has no protective cover? A chick may get any of it's various body parts in the fan and get seriously injured.

They can hatch like that with no problem in the cartons. I think they can at least. You may want some more advice as I am pretty new to hatching but not completely new.

I would turn off the fan when they hatch. Just keep the temp a the bottom at 98.
At the bottom, like on the wire? I'm happy to remove the fan to give them more room once they start hatching!
