After almost 2 years something got in?

I am going to look into further which is a shutter system over the hardware cloth when I get that far.. am also thinking to attach servos or motors to these shutters so they automatically open during sunrise/sunset so it dont confuse the birds.

Just replacing the chicken wire with something more substantial should take care of the problem.
 
Your coop still needs that ventilation, so closing everything isn't the answer. Hardware cloth, well attached, with no openings anywhere larger than 1/2" diameter, is what works. Also, lockable sturdy doors on the coop and run, and 2"x4" woven wire over hardware cloth lower on the run fencing if needed. And that dig-proof barrier on ground level.
