It is difficult to deal with a problem while the rain and cold are here. Consider posting the problem on coop run and maintenance forum to see if someone can help with a temporary fix until you can get a plan to remodel? Adding a cover asap so you can improve the ground.

A muddy run shouldn't effect your hens or their eggs much, at least not if its only temporary. Prolonged wet, dirty conditions are not very good for chickens, though.
