Another caulking question

I am close to finishing up the coop. I've read the pros and cons to using caulk. After reading through the threads about mites, I'm really not wanting infestation in every crack. Here is a photo of the inside as of today. A coat of Kilz and 2 coats of exterior semi- gloss. I'm going to Black Jack the floor. Will mites get in all of these spaces? Do I caulk them all?

That is a very soothing shade of green!
 
First of all, I want to say that your coop looks excellent. And secondly, you should choose silicone sealant or sealant with a safe composition, so you don't have to worry about the product's toxicity. Also, choose a waterproof caulk, so you don't have to repeat the procedure after a few months. You can go here to research different sealants and choose the right one for you. I also relied on these criteria when I did the chicken coop, and I'm doing significant and nothing leaks. All the hens are happy as I am.
