Any chance to have a necrospy/autopsy done at a vet or agricultural lab?
Almost impossible to know cause of death from a disease without necropsy and lab tests.
You could open up the dead birds and look at their organs and the insides of their intestines for clues.

Any symptoms of coccidia? You have a lot of birds on very bare ground, in a wet/humid environment. That is a recipe for a coccidia explosion. Also, do you regularly worm them? Internal parasites may be robbing your young birds of nutrition.

Does placing them on very dark cages will affect their growth?

Chickens have terrible night vision. They can not see in the dark. If they don't have enough light to see properly, they will not be able to find their feed and water.
