One more question: Why do you have chickens? For meat? Eggs? Because it's fun? If you tell us your goals for your flock, it will help us to better help you.
Some will be for meat while the one you see on the cage is a gamefowl.
 
OK, so that's a start... What exactly are you looking for help with? You asked how you can "fix this", but haven't said what you're trying to fix.
-Slow or stunted growth
-high mortality rate

Are dead birds new to your facility?
Any blood in poops?
Any chance to have a necrospy/autopsy done at a vet or agricultural lab?
Almost impossible to know cause of death from a disease without necropsy and lab tests.
You could open up the dead birds and look at their organs and the insides of their intestines for clues.
 
Any symptoms of coccidia? You have a lot of birds on very bare ground, in a wet/humid environment. That is a recipe for a coccidia explosion. Also, do you regularly worm them? Internal parasites may be robbing your young birds of nutrition.

Does placing them on very dark cages will affect their growth?
