Will you take the good ones back? If he hasn't yet he probably won't. You will have given him a chance. And you could leave him the bad two so if he decides to sit on them you could give him the good ones back.
This might be a stupid question, but.....if a chicken can tell a bad egg and boot it out, can't your male emu? Maybe he isn't sitting because there aren't that many good eggs yet?

Does the female emu sit on them at all? You've only mentioned the male doing the sitting.

Oh I’m sure he could tell that there were a couple duds in the pile of 5. The males are actually the ones that do the incubating. The females just lay the eggs.
 
So upsetting… but something was wrong with this one and the last. The goop is not supposed to be there. To be fully formed and have extremely sticky crud all around it, that’s not right.

Can’t find much information on emu hatching problems. But not giving up yet…

I read that assisting emus with hatching doesn’t work well like chickens. So don’t want to risk it. Damned if I do, damned if I don’t! Im going with it’s the crummy incubator they started in.
 
It looks similar to the sticky goop you see with chicks when they're incubated with the humidity too high. I'm thinking that the eggs your have incubating in the new incubator will do better.
My daughter was there when I opened it up. First thing she thought of was infection or pus. I’ve washed hands with every touching, but that doesn’t mean bacteria can’t or didn’t get in.

Sure do hope the new incubator helps. So far it seems to be much better in a couple different ways.
