I have heard lots of people say that chickens stink. Also that they carry diseases. I think this idea comes from people who have been around traditional egg factories--where they stack cages on top of eachother and cram hundreds of birds into a small space where poop piles up. Those chickens are filthy and don't get fresh air or clean water or clean food. (I won't eat grocery eggs any more because of the filthy conditions they come from--apparently it's cheapest to let chickens live in filth, laying the eggs in their own feces. Gross!!)
My chicken coop gets scooped once a day, just like the cats' litter box. The girls have a little yard to wander around during the day. My four chickens don't stink any more than my three cats do. And with a nice covered nest box, they don't poop where they lay.
Coops can be cute. Perhaps your wife would like to pick out colors and help design a coop that will fit into the decor of your home. We painted our coop with a nice forest green that blends into the pines where we keep ours.
Now, after saying all that, here is my best tip on negotiation:
Listen. Really attentively, with good eye contact and lots of patience. Try to see it from her point of view. Let her know that her concerns are important to you. (They are, aren't they?) Ask her to help you figure out a solution that will satisfy her. If she can see that you are really taking her seriously, it will make it easier for her to consider your point of view.
That's my 2 cents.
Best wishes and good luck!
