Another idea is mites. Can you get a really close look, perhaps with a magnifying glass?

Does any other animal have access to the outside of the pen that might grab a hunk of feathers?

The only thing that has been in there was my piglet, she raided the duck pen But she doesnt bother them just goes in there and eats. They are too shy to defend there food. And could one of them have mites and not the other they are insperable and I thought that mites was like fleas but smaller.

Okay well thank you to all the helped... I feel totally dumb... turns out he is not balding... he is just getting lighter as the summer goes on...
