I can't speak to personally using matting but it sounds like it might help to have a waterproof, protective layer over your wood floor if it's a floor you want to be using for human living later on.
Maybe if you want something cheaper and temporary you could find some scrap or discounted vinyl flooring to lay over the floorboards? The chicks won't care about color or style. 
Good to know about the horse pellets. You said you hydrated the pellets, correct? Just curious about how to use them.
I think when I experimented with pine it may have also been when I had ducklings...which are obviously much wetter than chicks. But I've been pretty happy with the aspen horse bedding and continue to use it.
What's your ambient temp in your coop where you are? Your older chicks look pretty feathered--maybe you could move them outside soon?
