Best suggestions for cleaning out a coop

Tomorrow i am completely raking out our large chicken coop. Im wondering if there is anything i should add in there such as sand, crusher dust, lime (to kill nasties) or just hay. My duck was badly fly blown, and i need to get ontop of getting the coop cleaned up so none of my other girls have any issues. Im also going to geed them their "scraps in a separate section (my compost where they can scratch around and turn it over for me while adding thwir manure) so not to attract so many flies into their pen and only give them grain in their pen. Any suggesyions on sanitizing the
pen?
 
Fly strike is usually caused by poop stuck to the back end of an animal,
or from a wound, that flies lay eggs in.
Not sure the type of bedding will help with that.
Whatever you use, keep it dry.
Might be harder with ducks as they sleep on the ground?

We have had a bit of rain. Duck just went dowmhill quick then i found maggots all on her unerside where she had been lying. But her skin has turned black now. Im wondering what that means
