You might take a good look around. Esp. In the nesting boxes. The stings are very painful. (Ask me how I know. Lol.) They leave blisters and can kill small creatures

Yeah I’ll send my husband out tonight to clean the nesting box out again but their grass is pretty low and inside the run there’s no grass so luckily nothing can really live. Is there anything I can put in their food or their water just in case it’s some kind of spreading illness or anything like that Apple cider vinegar maybe?

I'm unsure about additives in your food and water. I don't put apple cider vinegar in mine. Especially in hot weather.
What I would do, is sprinkle garden & poultry dust in the nests and on the floor and then add new nesting and bedding material. Best of luck. I hope all goes well.
