Breeding pens--separating hens for egg collection

Does anyone who is selecting traits from specific hens keep a breeding group together most of the time and then isolate a hen when collecting eggs to hatch? The breeding group (one roo and several hens) shares a coop and run. I'd like to let the hens go outside as much as possible. The only thing I can think of is to put the hen in a cage at night and let her out after she's laid an egg. And repeat and repeat every night and day. Any better ideas?
