Broody Hen pecking, but not killing, chicks

One of my hens, Puffy, went broody and hatched only three chicks. So I purchased and introduced six chicks - three days old like the others, but hatched by an incubator. At first they were scared of her and huddled in a corner; so Puffy sat on them to keep them warm. Now she pecks them until they dash under her fluff or run away, both of which she does nothing about. They run away most of the time - I force them under Puffy to keep them alive at night. What are Puffy's motives? Unlike most posts here, she does not seem to peck them again and again until they die. What can I do about it? By the way, she is a Buff Orpington, her chicks are various hybrids, and the new ones are brown Ameraucana chicks.
 
Can't tell what the broody hen is thinking, but my guess is that she knows that the new chicks aren't hers and that she does not want them. Once they are under her puff, she can't see them so she can't tell that they aren't the three that she hatched. Also, the new chicks act as if she is not their mother, which is the case, so they give themselves away. I would take those chicks away and put them in a brooder.
