Chicken Run floor

Ok so I'm getting frustrated. Our chicken run is 16 feet long (we have 5 pullets). It has been raining so much so that the run has flooded nearly every day. I put sand in there which helped a little, right now I have rocks on a portion. I am not sure but would the rocks cause the chickens to become injured? I have planned on putting sand on top of the rocks but it won't stop raining:(
 
I don't think that the rocks would necessarily be a problem for the chickens, but might for the humans trying to clean and such. I would add more sand.

My chickens scratch the sand up from around the edge of the run so that it stays in a hummock in the center of the run. Very thrifty, those chickens.

Well, my Chicken Run floor is dirt covered in large gravel. The Chickens scratch threw the rocks, and even dig in the dirt to some degree. I swear they breakout a tunnel map when we are not looking and dig in shifts.

It rains a lot here, but I limit the amount of water build up in their run with a tarp cover, and even some plywood laid over the top of the run during rainy periods. So far so good. Not sure about sand, but many people swear by it. Might try some when I have some extra scratch/money (pun intended).
