Chicks and ducks - raised together - separate coops?

I have been raising my 6 chicks and 4 ducklings together in a coop appropriate for them inside. They are 5-6 weeks old and when I move them to clean (cause ducks are WAY messy) I move all of the chicks first. The ducks call to the chicks until everyone is back together. My outside enclosure has room for a duck house as well as the chicken coop but I will need to modify the ramp. Question- will the ducks be happy without the chickens at night? Should I separate them or let them decide?
 
If you separate them, it may take some adjusting for the ducks, but it would be better in the long run. Ducks are very messy, and they constantly make a mess of their water. The chickens would be stuck in a wet coop with dirty drinking water. And sometimes the ducks can start bullying the chickens, especially when they are cooped up.
