Cleaning with ammonia

I have 2 coops. One set of birds ended up with coccidiosis. All of them had bloody diarrhea. Treated them and some recovered. Some had to be butchered. ALL of them are gone now so I sprayed ammonia and water in the coop to disinfect it.

Since I have a 2nd coop all of my birds are in there for the time being. All of them healthy. How long do I wait to return any to the recently disinfected coop?
 
Cocciodiosis, in my experience of having had it twice, is from being exposed to different dirt. Others with chicks, I know can get it from eating each other's poops. We use horse bedding pellets in the coops and brooders to avoid coccidiosis.

What's on the floor in that coop? Like if you changed the bedding, it should be fine.
 
It’s a dirt floor in my back yard, about 1,000 sq feet. I keep some straw in it when I have birds there but right now it’s just empty
 
Their coop is in the middle of their run. Dirt floor, roosting poles, wooden box for the layers to nest in but these were all meat birds so usually they slept on the floor of their coop
