Coop Run -leave gravel or dig it out?

Hello all!

We are converting a shed on our property into our first coop! The shed has an overhang with quite a thick layer of gravel on the ground. We are going to use the overhang as part of the run. So I am wondering if I should:
A: Leave the gravel and bury it under some too soil, leaves, straw etc.
B: Dig it all out and then replace with top soil etc. To re-level it

It should be fine, leave it. Make sure that the area drains well, and that water doesn't run into it after rain or snow. That's true no matter what the flooring is for a coop or run.

If I understand the post what we are seeing in the picture is going to become part of the run and the coop will be in the shed to the right of what is pictured? If that is the case I would put down some leaves, straw maybe mulch and call it good.
