Do I stop turning the eggs before they hatch

Stop turning them on day 18 (assuming they're chicken eggs). Take them out of the turner and lay them on their sides in the bottom of the incubator.
 
I picked up a bunch of eggs from my hen house when I got home from vacation and since I didn't know if they had any chickies started in them or not so I put them all in my incubator. (50). My incubator said to incubate my egg with the pointed side down and I did that with the new eggs that were not in the nests. but I incubated the eggs I picked up out of the nests on their sides in the same position as I picked them up.
40 of my eggs hatched successfully. 39 and 40 needed a little help.
I didn't have as much success with the ones I put in pointed side down because the chicks poked a hole in them and then died. Only a few of them actually hatched successfully. I had better success with the oned that I incubated on their sides. Did I do something wrong?
