I currently have 3 Muscovy eggs in my care. Today is day 31 and I’ve started to worry.

Firstly - I have never seen them move. Even in water.
And
Secondly - 2/3 are developing dark spots on the shell where the duck is almost like it is going rotten

When hold a torch to the eggs they look almost perfect according to images online. Should I take the veins that I can see as a sign that the ducks are alive or give up hope.

I think you should give them a chance and keep incubating them. I’m no expert on these eggs, but candling works the same on all eggs. If it looks like it does online, then it should be correct. Is there any chance you could send photos? Just leave them in there and try not to think about them.

I see veins that’s great news
As for the bruising it’s not really common
But you said even I water
How much water did you put them in ?
This could be the reason
I was taught water candling isn’t a good idea
I do mist my eggs lightly for regular duck eggs but never set them in water
