Well, it's much much worse than I thought and I'm going to have to start from scratch. My ammonia levels are out of this world. My guess is that since I wasn't getting enough oxygen in the biofilter I wasn't getting the bacteria I needed to convert the ammonia to nitrates. Add to the oxygen problem, the sludge clogging up the filter medium, and well, I was mostly just recycling all their waste.
The duck house is mostly finished. I have just a few things left to do before they can move in. Hopefully I can then start on the pond. Since I need to completely empty it, reshape the bottom for better pump action, reshape the top for aesthetics, make a prefilter, and rebuild the biofilter, it doesn't look like it's happening this week
In the meantime I completely cleaned the filter and it was GROSS
There's still a lot of ammonia, but the color is turning back to murky instead of chocolate. I might do a partial dump before work to hold it over.
