Yesterday I bought a few duckling at the feed store, my ? why does some have yellow bills and some flesh colored bills?

What breed were you told they were? The most likely reason is that you have two different breeds of ducklings.
 
They said Pekin.Will try to post so picture...
They look the same except for there bill.
