Egg issues

With 6 you'd only need 2 boxes, though since you've had issues with birds getting bullied out of them, maybe 3 would be better.

If you're sure you can get out every morning in time to let them get to the boxes and lay, I'd think it would be ok to put the boxes in the run if you prefer, since your run is fully enclosed. Nest box can be done pretty much any style, but I would make sure it's fairly well enclosed on top (your current ones are very open on top) and/or maybe put in curtains to add some privacy.
 
Will the time they lay remain the same or is it likely to change as they get older and get the hang of this whole thing? Right now they don't start laying until late morning and will lay well into the afternoon.

It takes about 25 hours to produce an egg, after they lay one they release another ova(yolk)...so they usually lay later and later in the day until the take a day off (ova won't be released lat in day).

Okay. here's a sketch of what I was thinking. I'd like to keep the coop in the upper half if you think that's enough space. We try to scoop it out every day and I think keeping it to the upper half will make this a lot easier. What do you think? If the opening remains open do you think I can leave the prefab wall in? That wall provides a good amount of structural support... I'm afraid to take it out!
