How do you mark eggs for an incubator?

I'm not sure of your question. I use a Sharpie to mark an egg, whether in an incubator or under a broody.

As far as what markings you put on them (if that is your question), what information do you want? For the incubator I put numbers on them just so I can tell them apart. Some people put date laid or date they started incubating. Some put which hen they came from. Some just put x and o so they can tell if they have turned them if they are hand turning.

Under broody I just draw a circle so I can tell at a glance that the egg belongs under her.
 
I also use a normal number 2 pencil, as far as markings, like Ridgerunner said, it's what you want, though I try to keep it simple by putting the X on one side, the O on the other, and the breed at the top (if multiple breeds). But if you have an automatic egg turner, you don't need to mark them at all, just glance at the direction every so often to be sure it's doing it's job.
