My runner has done her time and is now hatching out her babies. They are in such a secure area we cannot get to them, but catch peeks of them under mom and others cracking their shells. I know that I need to remove the unhatched eggs after a few days. However, my question is if I should remove the hatched egg shells fom her house and nest, or is this something she takes care of?

Some hens will actually eat the shells, but if that does not happen simply remove them when you clean up the nest site. Good luck on a successful hatch.
