Flies in coop

I have a fly problem that started four days ago and I just changed the bedding in my coop two days ago with fresh water and feed. The flies hover over one area and there is no dead mice anywhere there. But I do have bunnies living under my coop and I had a mice problem but I was able to fix that. Is there anyway that I can find the problem fix it and get rid of the flies?
 
It would help to identify the type of fly. A couple of things that may help. Place a disposable fly trap about 25 feet away from the coop. This will help draw some of them away.Clean everything around and in the coop, you can use a solution of 1:50 vinegar and water. You can also spray the inside of the coop with permethrin. It will kill any it comes In contact with and acts as a repellant.
