They found that while levels of the bacteria in the intestines did not differ by breed, immune response and inflammation did, to the extent that one breed showed damage to the gut mucosa and developed diarrhea.

What I find most interesting is that one breed of chickens got sick and three breeds did not. Now if only the study could be done for problems that affected chickens themselves ....
This is from a human genetics counselor.
Allele variations often exist and are unknown until their is a change in the environment. For instance---in humans there is an allele variation that exists that gives people immunity to the HIV virus. People with one copy of this allele have less susceptible to the HIV virus and I believe that people with two copies of this allele are completely immune. This variation is found in Caucasian population and far less common (if non-existent) in Africa which is one reason that scientists speculate that the AIDS epidemic was far worse in Africa than in the US. This variant is not known to have had any purpose or function prior to the advent of HIV/AIDS.... But the gene did not change from wherever it originated---it just was there and then came to have an advantage purpose---which is essentially the basis of how evolution works.
