Fowl Pox Vaccine

I don't have individual pictures of each one but one picture of the sort of small black scabs I'm seeing on combs, and one of the sort of small spots I'm seeing in mouths
I would try to wipe off the yellow material inside the beak to see if it will come off. I don’t see anything that looks like fowl pox, except possibly the single scab on the comb in the first pic. The black dots on the wattles is peck marks. Here are some good articles about fowl pox and vaccination of flocks:

So to my surprise, that yellow did come off with some persistent q-tip rubbing. It almost peeled away in strands... I was going to get a better picture but his panicked wing flapping when I put him down knocked all but this little piece off. There was no bleeding or puss but the skin underneath was pale.
Are you seeing the yellow spots inside the beak in more than one chicken?
I would investigate the others, see if those are as easy to remove as that one was. Then watch over the next couple of weeks, see if the spots return.

I agree, the black scabs on the comb looks like pecking marks.

It would be a very good idea, regardless of what's going on, to keep your water stations cleaned and sanitized. Could be it was stuck food, but if you are finding the spots in more than one chicken, it may be canker or fowl pox.

Yes, but small flat ones like the earlier picture. This one that was removable (leaving pale skin underneath) is the only larger and raised spot I've seen.
 
I don't see any signs of fowl poxs in your photos either.

Yeah, there's a few adults that have the flatter smaller light yellow spots in the mouth. None of the juveniles. I'll definitely sanitize waterers today and I'm thinking vaccinate the ones who aren't showing anything suspicious?
 
Waterers were cleaned and chicken nipples were all replaced. I also added 1/2 tsp of iodine per gallon.

I checked mouths again tonight but unfortunately wasn't able to get any clear pictures.

The rooster who had a raised lump that came off in stands with a q-tip still has a pale spot where the lump had been.

The rooster who only had a small flat patch is looking worse: the flat patch looks a little larger and less flat (almost like it's opening in the middle?), there may be another tiny flat round spot starting, AND farther back in his mouth there are now slightly raised thin white strands that I'm guessing are the precursor to the lump that came off the other rooster.

The strand like nature of this is really weird to me. Is there some sort of throat dwelling parasite that looks like thin white-yellow strands?

Do the thin yellow strands move?

Since it seems like both roosters (and no others?) then if you don't have them separated from the flock that may be a good idea.
It's good that you cleaned the water stations.
If you remove any more material from the inside of the beak(s), you may want to send the sample to your state lab for testing - this way you will know what it is and how to treat.
