Not necessarily, If he does have more than one starting pair, and mixes their offspring, it should work itself out to an extent. But the way he describes his current operation, it seems he wouldn't have time to carefully pair up his growing population. If he leaves the rabbits in one big pen to let them "go wild" in a way, some animals might not ever be bred due to undesirable qualities (ie the males will choose the females who have the greatest chance of surviving, against what the man wants).
