If you have baby chicks. Do you have to move them out of the pen? Or can you let the mom take care of them in the pen with the rest of the chickens?

Yes, you do need to move the hen and chicks to their own pen, the other chickens will peck at them or maybe even kill them.

So how big do I need to build the pen to keep them?

No... But how big of a cage do i need for them? To keep them away from the others.

Well my hutch that is in use at the moment is probably about ... 4 ft by 2 foot, and it has 2 storys.

how many chicks can you fit in to that. If I build a hutch like that do I need to build a part that will go out side?

What do you mean? Do you mean how many could I raise in there or just how many chicks w/ the mom could I fit in there?
Yes, I'd say you'd need a place for them to get out of the weather. You need at least 1 area that has a roof etc. You also might want to think about where your heat lamp is going to be, too. When you're building it you may want to make a spot for one.
