I read in Storey's guide it doesn't need to be higher than 36" at its lowest point. I think that includes runners (can't remember what kind you have) but add another 18 inches or so if you want to do 'deep litter' method (plus have a way to hold the litter in so it doesn't just fall out the door). But people do have a good point about cleaning it out- the other alternative is to keep it shallow and open enough that it's easy to scrape out from the outside.
